Check the following fields which relate to the pitch of a sample and make sure the codes match the samples. This example may not be the right settings, but these are the fields you need to check.

<Samples_AudioOutOptimalSampleResolutionCode>3</Samples_AudioOutOptimalSampleResolutionCode>
Also have a look at page 21 in the CODM guide which has some information about how to handle noise samples. The important data is:
• Samples_AssumeTunedToConcertPitchAndEqualTemp to Y,
• Samples_RankBasePitch64ftHarmNumIfAssumedTunedToConcertPitch to 8 (meaning 8'),
• Pitch_RankBaseOutputPitch64ftHarmonicNum to 8,
• MIDINoteNumberOfFirstPipe to 60,
• NumberOfPipes to 1
Are you using your own custom samples for the rest of the organ or are you just using St. Anne's and reworking them with additional stops?
I routed them to the Main output but the stop sounds come from my ceiling speakers....
I am not sure if you intend for this or if this is an audio routing problem you need help with resolving?
