If you're referring to using 'surround' sample sets that have separate 'front'/'rear'/etc. virtual ranks for each pipe rank, then in Hauptwerk v5+ it's true that you can multi-select any selections of virtual ranks via the voicing screen and adjust their tunings simultaneously, but the separate virtual ranks wouldn't have their pitches locked/synchronised constantly together (e.g. with respect to random tuning), i.e. they would behave the same as having used the voicing screen in v4 to adjust the same ranks to the same tuning values. (The multi-select functionality just allows you to adjust them more quickly simultaneously.) [We do aim to add full support for surround/3D sets having exactly and constantly synchronised pitches for their perspective virtual ranks in a future version.]
However, if you're instead referring to using a single virtual rank, and routing it simultaneously to more than one of the four 'output perspectives' via the voicing screen, then the pitch is always exactly the same for all of the four output perspectives for any given virtual rank, so there's no potential for relative phase shifts/etc. in that particular case.
