Hauptwerk just reads pitches from the standard .wav file format (RIFF WAV SMPL chunk). Some audio editors can detect pitches and store them according in .wav files in that way. (E.g. I recall SoundForge was one.)
Also, we used to have a dedicated utility for detecting/storing sample pitches that we made available privately to sample set developers, but it hasn't been updated in some years, and doesn't work on Windows 10, I'm afraid. I'm not sure whether it's still available.
