Martin, thanks for your prompt response. I think the simplest solution is the use of couplers, on the assumption that the Cor Anglais will be the only stop activated for the Solo manual.

Did you by any chance remove and plug back in the connector going from the pedal board to your midi interface? The upward shift of 8 notes is symptomatic of a matrix connector having been shifted.

If you refer to page 21 of the schematics in the link you posted, the keyboards and stops are wired as an 8x8 matrix, and the pedal board as an 8 x 4. These are connectors 2 through 5. The switches are wired in an 8 x 4 matrix, witih 8 wires going to JP1 and four wires going to JP4.
Try reversing JP1, i.e. remove it from the socket, rotate it 180 degrees, and plug it back in.

I am assuming that each set of eight switches is wired into an individual harness. It appears that you have flipped each harness end over end before mounting it in position.

Thanks Iain. That's what I was looking for. As Martin points out, the later versions of Hauptwerk may preempt this, but that and the 450 document are useful in working my way through the multi-channel setup. This is for someone else's organ, which happens to have V4.2 Hauptwerk anyway.

Also keep in mind that the voltage drop across a typical diode like a 1N4001 will be at least .7 volts at low current, and about 1.1 volts at 1 amp. Given that you are already starting at a low voltage, this may also be a contributing factor.
