Is the proper approach for dealing with notes that are too loud/boomy (due to standing waves) to reduce the amplitude (and optionally increase the brightness)?

Yes, decreasing the amplitude and increasing the brightness by the same amount works in many cases.

However, it is easy to overdo it, and you'll have to do it for each stop individually.

A better approach is to use room equalization software like Sonarworks (paid, but userfriendly) or REW (free, but involved). You'll also need DAW software like Reaper to use Sonarworks as a plugin, or to apply the correction filters found with REW.
