Hello Ian,
To load a given organ automatically when Hauptwerk starts, assign it as 'favourite organ' number 1 (as described in the "
Organ menu: Loading and assigning favorite organs" section in the Hauptwerk user guide), then on the "
General settings | General preferences" screen set "
Load organ when Hauptwerk starts?" to "
Load first favorite organ".

It isn't actually possible to have five independent configurations -- there are only four (the primary one, plus three 'alt config Ns'). Creating/copying a desktop shortcut doesn't actually create a new/independent configuration -- it will simply create a shortcut that launches the one you copied it from. I'd advise against creating shortcuts to Hauptwerk executables/shortcuts, to avoid potential for confusion, and since the installed shortcuts will be maintained and upgraded by Hauptwerk's installer, whereas any additional ones that you might create won't be. (See also the "
Installation: background information: Understanding the configurations" section in the user guide for more details.)
Also, each of the four configurations has completely independent settings, so if you were to use different ones for different ones (maximum four) then you would also have to maintain all of their general settings in parallel subsequently.
[Edit: P.S. Iain and I replied at the same time.]
