I have Rotterdam Laurenskerk dry set. When the organ starts, the Set button is activated.
This is annoying because, if you forgot to press the Set button again to deactivated it, all the recorded combination are overwritten. (when the organ starts all the stops are deactivated, so pressing a combination button with Set button activated will erase all recorded stops).
How can I solve this problem?

Right-click on the set button, then choose "adjust MIDI/trigger settings manually". Just under the Auto-Detect option is a box to determine the switch's default state. For the "Set" button this box should be unchecked.

It seems that this option is only active for a sample set containing a setter piston on screen generated through the ODF. My error - I didn't check this out on the Hauptwerk setter button but on the St Anne's setter button on the screen. None of the Laurenskirk organs and variants have pistons of any kind, so you are in fact dealing only with the Hauptwerk setter button. With that in mind, I'd suggest sending a diagnostic file to Milan Digital Audio. I agree that the setter piston should be defaulting to the off position on startup.

I've set up the Sonus Paradisi Rotterdam Laurenskerk dry sample set here. (I have v1.00 of the sample set, although I see from Sonus Paradisi's website that a v1.21 update is available, which I'll contact them to request if necessary.)
Although the sample set doesn't appear to have a setter piston/switch visible on its virtual console, it does have one: it's named 'Comb. Capture' and it's the first entry in the left-hand browse list on the 'Organ settings | Stop/coupler/tremulant switches and pistons/buttons' screen. The only way so far that I've been able to reproduce the setter defaulting to on is by ticking 'Switch defaults to 'on' state' on that screen for that entry.
Are you certain that you don't accidentally have that ticked?
If so, on the same screen, and for the same item, if the 'Input' setting is set to '<No input (disabled)>' (its default) on *both* the 'Primary input' and 'Input 2' tabs, then you OK the screen and re-load the organ, does the problem still occur?
